How would I go about making my custom weapons spawn with random weapon spawns and/or with there own spawn point?

Your SWEP will spawn as random weapon automatically if:
- it is not a WEAPON_EQUIP type
- it sets SWEP.AutoSpawnable = true

I will make sure to document this for the next version. I'm also planning some bugfixes and improvements related to custom weapons.

As for their own spawn point, you can simply add an entity with the appropriate classname to the map in Hammer. You could also manually edit the rearm scripts for maps to replace some of the existing entries with your custom weapon. It is possible to use the Weapon Placer tool as well, but you'd have to add the weapon manually to the tool's code.

I realized that the Flare gun doesn't and/or doesn't appear in the Traitor's shop.

I'm not sure what you mean. The Flare gun won't spawn as random weapon, but is definitely in the traitor equipment store for me.

Did you mess with the shared.lua in weapons_ttt_flaregun?
